Actually why not buy two vans of the same year, get a nice one and a junker. You cut the roof of the nice one and add on what you need from the junker's roof.
I Would brace it with ribs and mig weld everything back up, a little Bondo and you are set.
 
Here's what I could find on fiberglass and lightening. Nothing definitive. Wouldn't it be technically safer? You use fiberglass ladders around electricity. I tried finding info about jeeps because they have fiberglass tops. Then looked up fiberglass boats, Nobdy seems to know.

One guy said he races long distance in fiberglass boats and they all have an aluminum lighting rod atop the mast. So that's what i'd do if you're really worried, install a lighting rod when parked with a copper wire going to another rod you hammer into the ground.
