If I may ask. What controller and what panel?

A panel can over voltage a controller or dven though Morningstar says you can over panel, it is my opinion that eventually it will be detrimental to the controller.
 
I have nothing connected to the charge controller except the batteries and solar panels.  I don't like the idea of small wires running through more connections to get where it needs to go.  Connections to the batteries directly (fused) with as  big a wire and as short as possible is best.

I have a couple of those in use. They are rated for 15amps from the panels.
 
I reread through this thread and your other thread solar panel pics .  
Here is a link to the MorningStar web site page for your controller, SS-MPPT-15L and the Installation and Operation Manual .
The web site page does show a 5 year warranty!
I can not see that you did anything wrong.  No solar controller should self destruct under the conditions stated.
I make no claims to any expertise with solar controllers.
I did work electronics for 14 years, 12 years in the army as a Electronic Warfare/Intercept Systems Technician and Aircraft Armament/Missile Systems Repairer and two way radio installation repair for 2 years in civilian life.

It never failed to amaze me that the failure of a $2 component could destroy a $2000 piece of equipment.
 
As the short, or whatever, happened overnight, can we blame the panels? The damage had to be caused by battery current into the controller.
