Factory holes in floorboard

Hello all, in prepping the subfloor of my Ford Transit Connect, I noticed it has several factory holes that were never plugged with anything, and are totally exposed to the outside.  I am wondering why it would have come from the factory like that, and what people use to plug them.  They are about 1/4"-1/2" in size.
 
They're probably for seats or some other dealer option.

Glue pennies over them using Goop glue. Larger holes use quarters or find a suitable metal blank from the electrical conduit section at a hardware store.
 
Could also cover with peel-and-seal, or foil tape, and/or fill it with RTV silicone.

My 2013 came with rubber plugs in the holes.
 
Measure the holes and go to an auto parts store and get replacement plugs.
