I had a motorcycle many years ago that wasn't running well. Measuring the temperature on the exhaust pipes I was able to determine which cylinder was misfiring. It ended up being a single spark plug. It would spark just fine laying up against the engine block, but installed and under load it failed.

just chiming in, check timing chain, could be stretched, resulting in alot of play in the chain therefore throwing off the relationship between the camshaft (which opens the valves to the cylinders and spins the distributor that controls the spark) and the crankshaft (which operates the pistons inside the cylinders. your description of your problems sounds like this is a possibility. Keep in mind that an accurate diagnosis over the internet is difficult.
