No legal overnighting at Walmart or maybe anywhere else in Flagstaff. However, there's a Pilot about 10 miles west of town at exit 185. You could stay there.
 
I second MrNoodly's suggestion of the Pilot at exit 185, Bellemont.  Friendly people, nice space.  They have a good water pump in the parking lot for fresh water, across from the McDonald's drive thru.  Some people stay there for extended periods.  

Then 15 miles west of there on I-40 is the tourist town of Williams, with a big Love's truck stop where you could check out that great little town and stay at the truck stop.  This is another easy-going atmosphere and is pleasant to stay there.

Someone told me there is a truck stop right in Flagstaff that is accommodating.  Little America Travel Center.  I have not gone there so maybe go see.

Do you know about A-1 Mountain Road on I-40 about 5 or 6 miles west of Flagstaff?  It is free camping and very nice. I don't know that you would have a problem with flooding there, and it is close to Flagstaff.

They used to have plenty of parking, and some darn tasty roast chicken in the diner....but it's been years since I've been there, so things may have changed....

I'm in Phoenix was planning some flagstaff camping this summer. I'll be checking out the A1 Mountain road. Thanks for the tip.
 
Ah nice, good tip! I'm getting antsy anyway, maybe I'll check out the lake soon :)
 
Yea so far I've stayed a few places off a1, i stayed on the mountain a couple nights, and I've stayed at walnut Canyon. 

A1 is nice :) up in the Pines. You can get the forest service map that tells you where the forest roads are and it has the camping slots marked. There are really tons of areas. I get good 4g reception in many areas, so long as i have more or less line of sight to the mountain where the tower is. The only thing is it gets pretty cold at night. 

Walnut is warmer at night so i am back here tonight, i was tired of cold feet! It's all junipers over here so less shade, hotter during the day. But i kinda like it better, easier to get to and gas is cheaper on the east side. The terrain reminds me a bit more of Texas Hill Country which is kinda familiar. It's so pretty at a1 though.
